1-I would like to know how to delete portion of a finished DCP?
2-DCP-O-MATIC can create D DCP. Qube master pro is paid program for creating E DCP. I would like to know what free program can make E DCP?

Load DCP or MXF files, use trimming under 'Timing'.
'E-DCP'' , what exactly do you mean with that? If you refer to the outdated MPEG2-Interop DCP, then the only free software I am aware of is OPENDCP. You need to encode your files prior to using OPENDCP, though.

There are many tools capable of creating MPEG2, e.g. FFMPEG. You also need to split video and audio into separate files, just as with JPEG2000.
Maybe you should ask in the http://www.dcinemaforum.com/forum/ - that's where the OpenDCP people discuss things.
