Seems to be no issue in 2.15.180 - maybe just happens when different version apps are used. This can probably be closed.

Indeed, it's expected that changes you make in a 2.15.x version don't get written to the files in 2/ (only to the ones in 2/2.16). This is to prevent problems if you run 2.15.x (or 2.16.x) then go back to 2.14.x later.

So, a critical issue with this COULD be if someone has his config.xml located specifically with the pref option? Of course, even in that case, it's only a transitional problem.
